With the slip system, instead of a fixed pickup fee, the meter fare starts running from the time the car is en route to pickup you. The distance and fare during the pickup are treated as part of the initial fare (though there is an upper limit).
The upper limit varies by traffic area and is listed for each taxi company on the GO App's Taxi Companies list page. (Generally, 1 km or 2 km are set as the upper limits, and these are referred to as 1 km slip or 2 km slip, respectively.)

Example 1: Initial fare is 730 yen for 2 km (with an additional 90 yen every 293 m) and it's a 1 km slip.
Suppose that when you request a taxi, the taxi is 3 km away from your Pickup location. In this case, when you board the taxi, the first 1 km of the distance and fare will be calculated as part of the initial fare.
Normally, the fare switches from the initial fare to an additional fare after traveling 2 km. However, in the example above, the fare switches from the initial fare (730 yen) to an additional fare (90 yen every 293m) after traveling just 1 km.
Example 2: Initial fare is 730 yen for 2 km (with an additional 90 yen every 293 m) and it's a 1 km slip.
Suppose that when you request a taxi, the taxi is 0.5 km (500 m) away from your Pickup location. In this case, when you board the taxi, only the 0.5 km (500 m) will be calculated as part of the initial fare and distance.
Normally, the fare switches from the initial fare to an additional fare after traveling 2 km. However, in the example above, the fare switches from the initial fare (730 yen) to an additional fare (90 yen every 293m) after traveling 1.5 km (1500 m).
